Publishing => overwrite skip

Overwrite is ok, and I understand it... but sometimes it makes a lot work , again and again!
We make manual corrections more or less in php files in order to suit our projects!
After that we need add some phprad option, If we chose to skip to upload some files...  we lose those options...
I will make suggestion, just an idea:
if possible at least in controller files, function and config files, :
when phprad see code line like:
// custom_code_start_in_here
*** my code ***
//custom_code_ends_in_here
for layout files maybe it is not possible .... or maybe only it could be done in the begging and/or end of the file?
what I do now : before publishing I makes an includes, after publishing I seek in the code where to include it again !!!
any better ideas?!
